The use of context-based functional association in automated protein function prediction methods

چکیده
Our thorough analysis of the KEGG Genome collection (1) reveals the extent of the need for efficient and comprehensive methods for computational prediction of protein function. Seventy-five percent of the included genomes (149 of 201) contain over 50% gene entries that are ambiguously annotated. Even the most well characterized organisms (E. coli, C. elegans, A. thaliana, etc.) lack unambiguous annotations in a majority of genes (Figure 1).

Protein Secondary Structure Prediction: a Literature Review with Focus on Machine Learning Approaches
DNA sequence, containing all genetic traits is not a functional entity. Instead, it transfers to protein sequences by transcription and translation processes. This protein sequence takes on a 3D structure later, which is a functional unit and can manage biological interactions using the information encoded in DNA. Every life process one can figure is undertaken by proteins with specific functio...
متن کاملGene Function Prediction from Functional Association Networks Using Kernel Partial Least Squares Regression
With the growing availability of large-scale biological datasets, automated methods of extracting functionally meaningful information from this data are becoming increasingly important. Data relating to functional association between genes or proteins, such as co-expression or functional association, is often represented in terms of gene or protein networks. Several methods of predicting gene f...
متن کاملReview Prediction of protein function and pathways in the genome era
The growing number of completely sequenced genomes adds new dimensions to the use of sequence analysis to predict protein function. Compared with the classical knowledge transfer from one protein to a similar sequence (homology-based function prediction), knowledge about the corresponding genes in other genomes (orthology-based function prediction) provides more specific information about the p...
متن کاملFunctional Investigation of the Novel BRCA1variant (Glu1661Gly) byComputationalTools andYeastTranscription Activation Assay
Introduction: Mutations in the BRCA1 gene are major risk factors for breast and ovarian cancers. However, the relationship between some BRCA1 mutations and cancer risk remains largely unknown. Cancer risk predictions could be improved by evaluation of the impairment degree in the BRCA1 functions due to a specific mutation. This study aimed to assess the functional effect of a novel variant (Glu...
